I spoke to an electrician today that informed me of the most likely scenario. Apart from the possibility of a simple EMI due to sparking it is also likely the the earth rod for the fencer is too close to the earth rod for my house. The discharge from the fence unit to earth is strong enough to interact with the mains in my house by this means. This is not likely to cause any harm apparently as modern devices can regulate against it. The best solution is to widen the gap between both earth rods.

An isolating transformer would be ineffective as the unit will continue to fire electrons to Earth.

I'm sure his explanation was more eloquent but that's the jist of it.
