Advised info from the Miller Kreisel subwoofer operations manual.

6. If you have a Dolby Digital AC-3 5.1 channel processor/receiver, follow these instructions.

SPECIAL NOTE: Always check the processor/receiver's owner's manual. Different manufacturers use
different descriptions for the same function, and sometimes the same description for different functions!. Your
component may use terminology different from that used below.
A. High-Pass Filters: All Dolby Digital processor/receivers have built-in high-pass filters for the Left,
Center, Right, Left Surround, and Right Surround channels. Always turn these filters ON by
using the SMALL setting. If you have a THX component, use the THX setting. See the owner's
manual of the processor/receiver for instructions.
B. Bass Management: If the processor/receiver has a setting to turn the Subwoofer off or on, make
sure that it is set to SUBWOOFER YES or ON.
C. Dialog Normalization: If your component has this function, turn it off to avoid any possible effect
on sound quality.

I wouldn't necessarily recommend that people have to use THX just because the amplifier has got it, especially if a non THX package is being used. Most people are using normal hi-fi speaker packages with AV amps, so the THX recommendation, I feel, is only meant for THX speakers. Even though I have a THX speakers system, I don't use the THX facility.

Yes i would agree as it states IF you are using THX components which i would take as AMP. Speakers and SUB. The use of THX setting on the AMP would set the speakers to small regardless of size. I still believe it is recommending speakers set to SMALL regardless of THX components or not , but as always it is subjective if you want them large then that is your preference nothing wrong with that.

I read "If you have a THX component" as being the amp as it was singular, rather than plural

I have the RX6 for front and the RX1 for rear, so they are not di-pole and it still says they are out of phase.

Anyone know how to get around this, or does it have an affect on the system?

That is unusual, though my old Denon 3805 did used to think one of my old Kef Eggs was out of phase when it wasn't.

First I would check the speaker cable is definately as it should be; trace it all the way along from the amp to speaker to make sure it is connected the right way around.

If that's all good, the only thing I can think is something to do with room reflections etc causing the amp to think the sound the mic is picking up is out of phase.
