It's all done in the player, using multi-channel inputs an AV amp will simply pass all the signals straight to the power amp stage, ignoring it's own processing.

with these sound formats aren't we about to see a new set of standards to incorporate 3D viewing? I notice that Yamaha have withdrawn their Z11 AV amp. Are they planning a new high level standard sound format?

Why would 3D require a new sound format? 3D is video, not audio.

just not sure why Yamaha would remove their flagship model from the shelves when it is still current.

I thought Dolby Digital ES was the top of the tree until they brought out True HD.
 
not sure what they would add to it to make it appealing (I am sure they would create some attractive upgrades). However, the Z11 superseded the Z9 by introducing HD sound and HDMI for example. From my experience their flagships only change every few years rather than yearly. Anyway, there clearly is no new sound formats being dreamt up for the minute so I can go back to focusing on getting a good Blu-ray with on board decoding and stream this through analogue pre-outs. I am happy!
