Connection for TX SR 605

I have just purchased an Onkyo TX SR605 amp and Pioneer 428XD Plasma. I have sky+ and a Sony dvd player with an optical output.

I would like some advise on the best way of connecting this equipment. Does it make a difference to the quality if the HDMI cables are run through the amp or direct to the tv and is it best to use the optical output for audio on the sky + and dvd player ?

Sky+ use Optical

Is the DVD outputting via HDMI? If so, use that into the amplifier and disable sound output from the amp via HDMI so that it is output through your speakers. Then a HDMI cable into the TV from the amp.
