I listen to headphones (senn hd 650) on a regular basis using a naim 5i-2 and a musical fidelity v-can headphone amp.

For convenience I was thinking of moving things around and using my iPhone as a source and an arcam drdock connected to the headphone amp. This will leave my cd player purely connected to my main amp and speakers.

Do you think the iPhone with the dr dock will sound noticeably different to my current cd player based setup?

It will definitely sound different, but as for better, personally, I doubt it... only one way to find out though!
