Your speakers are satellites, which means they're not a full range speaker, so they need to be set to small so the sub can do what they can't. The ideal crossover point for them would be 80Hz, but you can experiment with 100Hz, maybe even up to 120Hz depending on the volume you listen at. Setting your speakers to large means that a full range signal will be sent to them, which they can't produce.
 
This also happens to mine on auto setup, i just change things manually myself then use auto calibrate but instruct to skip certain parts in the auto setup.

That is common with most AV receivers. You need to manually set it to small after Audyssey has completed it's job.
