There are no specific best settings really as everything is subjective.
Listening to CD's, stick to 2 channel. That's how they're mixed and intended to be presented. Likewise vinyl.
Plug your PS3 through your Onkyo via HDMI to take advantage of HD audio.
Crossover settings, distances etc will be set by the Audyssey auto setup on your Onkyo. Just double check distances and so on as Audyssey isn't always 100% accurate.
