Onkyo 606 calibration?

Just upgraded my kef speakers and so i ran the audyssey setup on my 606. Although i have a sub, i dont use it when watching tv, only for watching blu-rays,

so do i run the test with it switched off, or on?

"ON" if it dosen't detect it during audyssey it won't work.
