Different amps work at different temperatures and an amp will warm as it is used, especially when playing loud music over a period of time. I had a Rega Mira which has heat sinks at the bottom and they could get too hot to touch after prolonged playing. The sound improved after I raised it up on some wooden blocks, so too hot and not enough ventilation causes problems. My MF XcanV2 amp has an upgrade suggested by a company called Rock Grotto which involvedsnew transistors and then drilling ventilation holes into the case!

By the sound of it though, your amp has also 'run in' and you will get an improvement in sound from that as well as it finding its optimum operating temperature.
