It will make no difference, other than you may possibly have to use 2 remotes. Having said that i can control other devices through my Anynet enabled Samsung TV' s remote with basic functionality, like my DVD & Blu Ray player.

I would look at other systems besides the Samsung, like the newer
Panasonic &
Sony. When purchasing or going for a demo look to see how many HDMi Inputs it has, this may be important to you in the future for connecting things like a PS3, Xbox or the new Wii U thats coming out.

Be aware that buying an all in one system ( although they can be very good ) is always going to be a bit of a compromise, if the player or the amp in the system should fail you may just be left with a set of speakers a few years down the line.
As you have stated in your post you are willing to spend up to 1K, so a seperates sytem would, if it could fit in your space, be the better route to take. A Basic model 3D surround amp is about £200 - £300, a 3D BluRay player is around £150. This means with the money left over from the 1K budget you could purchase some speakers that would be a lot better than the ones usually supplied with an all in one system. The advatage of this is, if any of this system breaks or needs an upgrade it is more cost effective to replace in the future.
Whatever you decide, make sure you have an audition of the system first, to make sure you like it, after all it's your ears & eyes.
