Yes, it would work; no, there would be no timing implications. Whether the use of two different cables, albeit from the same family, would make the two subs sound different really depends on your views on the effect of interconnect cables on sound quality.
I guess since you're using the QEDs you do think they make a difference, so I would suggest you use the same cable for both subwoofers.
To be honest with you, I chose the reference sub cable for its better sheilding over long runs past power wires etc. I never though it would make the bass sound any different but have just notice its conductor are silver coated OFC. Apart from the sheilding, would plain OFC conductors affect the bass sound. My thinking is that aswell if they sound a little different (minutely) it shouldn't be discernable when they are firing simutaneously.
From your other post it seems you see no point to running two subwoofers. I would it can only enhance the LFE of movies, making it more enveloping. I can see the pointless-ness of this for music, as everything else will be over powered. Do bigger home cinema set ups and amp not encourage strengthening LFE by adding more subs?
